Plugin vs. Helper Files

I created a simple plugin that works until I try to include another php file.

After looking around in the forums I get the feeling that plugins are deprecated in EE2. Is this true?

What is the preferred method of using custom php code in EE2?

I have read the plugin documentation but it is extremely limited. Any help to get pointed in the right direction would be appreciated.
