LG .htaccess generator CSS and navigation breaks

Hello,

I am trying to remove the index.php using this plugin. However, this is breaking the path to my images, css and certain weblogs. I have tried the various methods other have listed here.

Wonder what I am doing wrong. Any help would be much appreciated.
