Category model and api channel categories

I am in the process of building a module and I noticed that the category model and api channel categories essentially have the same methods “category_tree” for getting out a list of categories. I wanted to ask if one is preferred over the other? From my research I do not see the model used any and wouldn’t want to use it if it is going to deprecated.
