Excellent news! I tracked the issue down to a bug that *has just been fixed*!
The fix required updating some files with patched versions. I applied the patches for you.
The one caveat is that Groups created since the update to 2.5.3 and the patch will still show the errors, so they need to be recreated. An easy way to do this would be to create a group based on one that is affected and then set the preference for each site accordingly.
Suggest you check the latest patch versions…

It ended up being this bug. There are some files to download in the solution. Once you install those, you should be all set.
