Can you have more than one tree of “membership users”. For example, use one membership list for Forums, one for customized control panel for third party application, one for something totally different.

You can set up different membership groups, so you could have a group that has access to the forums. Optionally, you can use the Multiple Site Manager to have membership for different sites; although the membership system is installation wide, you can give different member groups different permissions within each Site.
