Mice, you need to decide if you are going to remove your index.php using an .htaccess fix.
We don’t officially support the use of .htaccess to remove index.php. But you can find instructions in the EEWiki in how to do that.
Your archives would be http://www.miceland.com/index.php/weblog/archives/
You also need to change your links to make things work that way.

Maybe this information is lost when you upgrade?
I think maybe this might have been set up this way and was ruined when I upgraded, not knowing it was set up this way?

If it worked before? It pretty much had to be setup that way. And while it’s not officially supported, a lot of folks (including me) remove index.php. Part of the reason it isn’t supported is that whether or not it can be removed will depend in part on how your server is setup, which EE has no control over. But if it works, it’s not a big deal to run it that way.

I am now convinced that is the way it was set up.
I remember you asked me that first off and I incorrectly said no.
Is it possible these .htaccess files are backed up somewhere?

It’s possible they’re still there- some ftp utilities won’t show files with the . prefix. Though obviously it’s not working! Make sure you’ve got ftp set to show hidden files. But it’s really easy to create a new one as well- just take a look at the wiki- copy/save as a text file (I use notepad for that). If it’s wrong, you’ll likely through 500 errors. Just delete/replace and try again.

I have added the .htaccess file with all my weblog groups but My links are still very horked up.

Hi, mice, I checked your site - you’re still calling “index” and not “index.php”. index.php is working. I would recommend, if you need help removing index, a new post in the How To forum since your initial problems from the upgrade are resolved.
