It looks to me like you have two separate accounts set up on your host: one for your main site (dieloplus.sk) and another separate account to host your second site (diloplus.cz). It’s not a matter of open_basedir restrictions here; it’s just that you have two separate accounts with separate home folders that each cannot see the other account’s files. That’s the way separate accounts are intended to behave for the sake of security. Note that on the Setup Domains and Sub-domains portion of the MSM setup guide, it says:

The new folder must allow files within it to access your installation’s system folder. Check with your host to ensure you don’t have “open_basedir” or other restrictions in place which could prevent this.

Please work with your host to set up your second site (diloplus.cz) so that the web root is in a location that can freely access the system folder of your main site.
