We want to build two e-commerce sites, one aimed at general consumers, the other at wholesalers. We want to avoid duplication by managing the entries from a single source, and having two prices displayed depending on what site it is displayed on. Is this even possible in Multi-Site Manager, and if so, would CartThrob slot in to this setup?

Have you tried contacting the author of that add-on directly? They would definitely be in a better position to answer this one for you.
