CP Issues upgrading to 2.2.1

    Hello all. Just upgraded our site from 2.1.3 to 2.2.1. The upgrade procedure wasn’t exactly smooth for reasons that are entirely our own fault, but the site is 98% working now. Here are the errors I can’t seem to fix:

    1) On the Control Panel home screen, I have a notice that my core file “public_html/index.php” has been changed. I looked at the file and it’s fine, I’d be happy to accept the changes. However, when I click the button to do so, I get “The page you requested was not found.” on an otherwise white page.

    2) When I open up a publish from, it’s littered with these:

    A PHP Error was encountered
    Severity: Notice
    Message: Undefined index: ../../../../system/expressionengine/views/content/collapse
    Filename: content/publish.php

    Any idea why this might happen?

    3) Not that it matters much, but in the Contol Panel, all the buttons (Content, Design, etc) no longer have borders, they’re just text links. Was this a deliberate tweak to the appearance, or might I be missing a stylesheet or something?

    Solution: Themes folder in wrong place, and somebody accidentally clicked “update links” in dreamweaver when replacing the files.
