Where are they stored? How can I as administrator, control what was sent from user to user. Actually I want to check if some profiles use private messaging for spam. I can login as user, but I would like to have script for cheking messages.

Nothing like this exists. You are welcome to make a feature request for it.
One way would be to login as a user from your control panel and view messages from there

Ok, it does not exist and I will try to make something to solve that, but where on database are they stored? in which table. When user sends pvt message to another one, where EE stores that information. That would be helpful ...
I do not have one user, I have hundreds of them to control.
