I have a folder containing 10K(not in size but count) photos which i cannot explore with EE’s file manager, does file manager support sub folders inside upload folders?

You certainly can have sub folders, but they won’t appear one inside another in the File manager, but all at the same level. I have this problem too, and there was a thread about it not so long ago that helped me:

What version and build of EE are you using?
How much memory do you have at the moment?
