My site is currently v2.0.1pb01 build 20100215.
When I went to upgrade it to version 2.1, the installer does not recognise that I’m already on 2.0.1. Indeed, it says “We have detected that you are currently running ExpressionEngine version 1.6.7” and then tries to walk me through the upgrade from 1.6 to 2 all over again.
How is the installer figuring what version I’m on?

What is the app_version inside/system/expressionengine/config/config.php ?

On my current system folder: $config[‘app_version’] = “201pb01”;
On the new system folder I uploaded to my site: $config[‘app_version’] = “168”;
I must have somehow restored my config folder from an older backup of my current site during the update…wow!

Yes, be sure you copy the config.php from 2.0.1 into your 2.1 files at /system/expressionengine/config. Did you get this working?
