We have an existing site where WP is installed at the top level. EE will become the new CMS so I’d like it to be installed there as well. Is there any reason why index.php (for EE) can’t be renamed and have EE work alongside WP temporarily?

That should work depending on how you have your web server configured.  Also depending on how your web server is configured you might need/want to set Admin > General Configuration > “Name of your site’s index page” to what every you renamed the index.php to.

I would advise you to keep the 2 separate. WP and EE both run everything off index.php and both make use of htaccess files if using friendly URLs etc.
Just set up a subdomain on your hosting for the new EE site and then when ready to go live, move the WP site out of the live hosting and move the EE site in and update the paths throughout your EE CP.
