I’m currently building a new Expression Engine site and would like to keep my blog in Word Press. Are there any technical issues in doing this? Would this negatively affect EE’s MySQL database? What would be the best way to proceed in keeping this functionality?

No technical issues really to speak of, all you have is two logins to manage your sites content. The databases are (ideally be) separate as well so there will be no clashes.
The only possible issue is that you can’t have two index.php files in any folder, fortunately EE allows you to use a different filename if you need to.
