Need to make a secondary site the primary site in MSM, site.com/en to site.com?
any help?

The best way would depend on your needs.  Are you just needing for example site 2 to appear as the main site at the domain?  Or do you have some need for the site id’s to actually be switched?

en is the folder in which i’ve the duplicated index.php and admin.php

All it sounds like you need to do then is modify the index.php file in the main domain to tell it which site to use, and to modify the Site URL setting of Site 2 to reflect its new home.  If you have any other preferences where you have specified a URL that will change as a result of this, you will need to update those settings as well.
