Are there any special instructions I have to follow when my EE system folder is above webroot?
Can i just replace the files? I didn’t find any info regarding this configuration in the user guide.

In regards to EE2, it was just a matter of replacing the system folder above the root and the cp themes below the root. Make sure you back up everything first, including a db dump.

one question: is it normal in EE2 that it puts the site back online after the update performed?
In the past, I had to rename the files by hand. can I avoid this somehow? i sometimes want to make additional changes to the site.

Yes, I think that is normal. I recommend taking the site offline by using the option within the CP prior to upgrading. As a super admin, you’ll still be able to see the site but no one else will.
