We have a couple of EE sites set up on a powerful internal server set up (2 database servers, 3 processing servers, shared NFS storage) that is being hit by a large number of database queries. The number of visitors to the site is not high enough to bother the servers and we are pretty certain it is an issue with the set up of EE (version 1.6.8 build 20090723) or potentially a bug in the build) We are a little reluctant to update the version of EE and put another variable in that may cause more problems.

We have two sites on the server and one of the sites (site1) appears to be causing the intermitent issue. When site1 has the issue and it is pulling down the Site2 due to the number of queries.

Site1 has the following set up:
    Multiple site manager
    NSM Publish plus v1.1.1
    Fieldframe v1.3.1
    LG Ass Sitename v.1.2.0
    LG Social Bookmarks (v.2.0.2)
    Edit Tab AJAX (v.1.2.2)
    LG .htaccess Generator (v.1.0.0)
    Structure Extension/Module (v.1.3.0)
    Freeform (module v2.7.2)

Any suggestions on what the issue may be? Or know of any bugs that could be causing the issue?

I would definitely recommend to upgrade to the latest version and build. That said you might want to turn on Template debugging, see how long EE takes and how many queries it uses for your templates.
