I think it depends really on the specific requirements for the project as each have some specific functionality, and work flow (e.g. Product details in entries - which I personally feel is more flexible and usable as opposed to a separate product management section).
From first hand experience I know support for Store and CartThrob is top notch. I’ve never used Brilliant Retail so can’t vouch for them, but I am sure they are just as good.
I think CartThrob has the most extensive range of third party add-ons so this is also a consideration

As Rob says, it really comes down to you project specifics.
We’ve been involved in builds using all three systems, and all have their pro’s and cons.. best bet is to map our what is needed, how many products / categories, complexity of options / shipping / payments etc and then see how they all stack up.
