It’s good practice to have the system folder above document root, but does it make sense to have MSM site folders on top of document root?

In my sandbox, I have a domain that acts as a hub of sorts for publishing to a few sites with the system folder above root. The add-on domain folders for the MSM sites are currently lodged within public_html folder — exposed. They all have their own independent domains, so I suppose my question is, what is the best practice in this scenario?

Could you clarify your question? I don’t understand what you mean by “MSM site folders.”

It’s always a good idea to have your system folder above the web root. (Templates - if you store them as text files - can also go in a folder above the web root.) The only things that need to be publicly accessible are index.php, /images, and /themes.

The only file you need to run additional sites via the MSM is the index.php file. That single file will be in public_html, and it will reference the system folder of the primary site.
