I already had two working sites on my EE MSM:
    site1.com
    site2.com

    Then I created:
    subdomain.site1.com ...as another MSM site

I believe I using the CP MSM setup option to “copy” site1.com’s content.

Later, I deleted “subdomain.site1.com” from MSM.

    Now…my title_permalink “domain” on the site1.com
templates comes out on the front end as…
    http://subdomain.site1.com/....

    ...when it should just be…
    http://site1.com/....

Example: (I have changed my domain in the example for privacy)
    site1.com Template

    <a href="http://{title_permalink=projects/detail}">_{exp:imgsizer:size src="{project_media}" width="210" height="135"}_</a>

    site1.com Output:

    <a href="http://subdomain.site1.com/index.php/projects/detail/trees/">_/images/sized/datastore/projects/images/664a9ab5c6c25cc21d4417a999753998-210x135.jpg_</a>

    Any Ideas?

Nm….duh, I had accidentally changed the General Settings option for the root URL to “subdomain.site1.com”.

I though I had checked that though. :( Ah well, it works now. 😊
