Using SyntaxHighlighter to highlight code blocks (for visitors), which requires encapsulating the code block in a CDATA block inside some script tags (with the appropriate script type).
When I write my posts, I set it to XHTML, so any untagged paragraphs are automatically marked up with p tags.
I expect that this behaviour should remain consistent throughout the article, but after a code block, it no longer adds the tags (anything before the first block is marked up correctly).
This can be seen at http://www.ataulmunim.co.uk (where only the paragraphs are unmarked, headings and lists are manually marked up in the publishing console); after the first code block, it no longer adds the tags.
ExpressionEngine implements Markdown Extra and BBCode. Please see the Markdown Extra docs and the BBCode Wikipedia article for a full reference.
