What’s the convention/recommended directory structure for a plugin that also has Commands? (ie: where should I store shared variables and methods?)

Have you checked out the CLI addon commands? They’ll build out the bones of your add-on in the recommended format and save you a ton of time while doing it. https://docs.expressionengine.com/latest/development/addon-development-overview.html will get you started.
